Turbo and manifold need to come off, for full replacement of gaskets, nuts and studs. Should cover the oil leak too, as the tubo bolts directly to the cylinder block for oil supply.

As for the transmission issue, could be low fluid. Could need a full rebuild. A fluid flush typically makes them worse.
