I'm considering retiring the Mk4 shortly as a weekend car and was pondering either a Mk5 GT oiler or anything above but I was shocked to see the GT not on the VW site anymore
Maybe there are still a few around that are to be had at a bargain price?

There's plenty of stock of the GTI's! Might be worth considering, I had a GT TDI on order and than another one but ended up getting a GTI and I'm glad that I did as the fuel savings really don't add up to much between the GTI and the GT TDI over 5 years and the GTI is so much more fun to drive with no lag.
I don't know If I agree, I took both the GTi and the GT for a testdrive before finally deciding to get the GT and I wouldn't say it was more fun. If anything I'd say the GT is more fun because of the massive rush of torque you get from low revs but then again thats my opinion and I only came to that conclusion after testdriving both, something that will be difficult for you now considering that they dont make the GT anymore. My suggestion would be to testdrive the MK6 Diesel golf. It hasn't got as much Kw or as much Torque as the GT but it will be similar to drive. Definatelly a few GT's going around on the 2nd hand market, can't see why you can't testdrive one of those if your serious about buying one.
As for the fuel savings over 5 years. I drive about 20,000kms a year and am saving about 4l/100km over the GTi. Thats about 800Litres I'm saving every year, thats like $1000 a year. A $5000 saving over 5 years isn't much?
Another big plus for me is that after 5 years with 100,000kms on the clock the GT is practically only just run in while a GTi will be close to half its engine life and re-sale value will certainly reflect this.
The MKVI with the sports pack will outhandle the MKV GT TDI I'd wager.
Chip it and you'd be looking at similar performance outright too...

Sure, assuming fuel prices are stable and a diesel GT didn't have a $2500 premium over the equivalent petrol GT.
Using your calcs, and considering the premium paid, waiting 2.5 years to break even on the purchase price alone isn't cool.
I'm not bagging your choice, I just think the maths in these sorts of scenarios are always skewed in favour of justifying the purchase, but leave out some key details*

FWIW, it was another 2.5k on a diesel GT to pick up an equivalent GTI.
(my figures are from the Aug07 pricelist - horribly out of date, but it was for the MY08 cars.)
99GTI - a Pirelli will certainly suffice.
Plenty of those about if you're not too fussed about specs... it is just stock at hand.
I was only interested in the GT purely for the torque they have, throw on a chip and IMO you have an awesome daily. I have never yet been able to save with a car of any description... I just like the GT or GT Sport to be correct as a package.
I'm a bit put off the GTI as they are just everywhere, a Pirelli would be nice but I think a nice white 2.0T Jetta is probably more down the path of what I'll get.
when i bought my gt tdi i faced the same dilemma, too many GTIs around whereas the GTs were still uncommon.
Also doing 20000km+ in a year was a good argument too, for getting the diesel engine.
The torque is oh so wonderful, absoutely amazing, and I've had my car pretty much a year now.

Resale value on the GTI will almost certainly be higher, there are a lot of unknowns with the TDI like the cost of a rebuild being how many thousands (a lot), injectors being a heap and the DPF having problems. There are pros and cons each way, either way it's a good car just with a different power plant.
